What you are concerned about happens if that people do a restore (or OS upgrade) and in the process do not turn off Time Machine. TM then proceeds to do a new backup and can wipe out the old backup in the process.
The solution is simple as. when you restore make sure Time Machine is off and stays off until you have finished restoration.

However I have seen Time Machine run backups when it is set to off. so it has of late become rather unreliable.
My advice is always make a backup of the backup.
If you have TM backup on a TC then simply do an archive of the TC to a USB drive.

You can then run the restore from the TC or USB drive but it is best to make sure one or the other . not both are accessible to the computer until you complete the task.
However, the official guides for TM-based restoration recommend saving important files to something external, restoring from TM, then restore the files from the non-TM source. This seems to imply that newer TM backups will be deleted upon the full-system restore.
Time Machine has a tendency to restore too much of the extras.
If for example you know the original download of the malware is going to be saved in the typical files your internet browser will cache, then it will be restored with the OS. But it could also be restored with files you downloaded that have links. and therein lies the danger. by restoring to a second disk you can restore the main part of the file without all the links.

If you catch the problem early I would say this is not a major hassle. Do a restore before the malware was installed. that will load back everything except your most recent files. then pick up those files manually. the fact you did the restore will not mess up the backup. unless you leave TM turned on. then all chaos of universe can happen.
